My best guess would be memory corruption. Are you also using FileZilla server as an FTP server? Why the pipe command "l | grep "1" " get the wrong result? You should be able to upload them directly using the File Manager in cPanel. Check This Out Do yourself a favor and read Network Configuration.All FileZilla products fully support IPv6.

Maybe filezilla could be able to recognize a transfer that's not gonna happen and move it to 'failed'? Later upon examination all of the file names are actually all ascii characters.The Charset is set to 'Autodetect' and have tried 'Force UTF-8' as well. Anyway I'm wondering if there is a way around this or a fix that doesn't involved me checking every filename?

There should be some charset conversion for FileZilla client to get files with correct names, and FileZilla should be able to cope with conversion failure.
